Auto Config Issues

Hello,
On RetroBat 5.0 when I load a game in Arcades for example all my buttons work perfectly for each game but my joystick will not move the characters. If I go into retroarch's settings then input then controllers then  port 1 and set my joystick up, down, left, right then exit retroarch everything is perfect. But when I exit a game in Arcades and reload the game back up it is back to the way it was: buttons work perfectly but the joystick will not move the characters.

In the F&Q on the Retrobat  site you say to disable auto config. Now you can do that globally or by a per game basis. When I do this my joystick works but an older problem I was having arises. The old problem was when you start a game the game looks as if it does not load but it does in the background and because of this you have audio from the game launching screen from emulationstation and also the loaded game in retroarch.

Now when I reenable auto config the old problem goes away and games load perfectly again, but my joystick will not move the characters. So my question is: Is it possible to go into the auto-config file and set it so my joystick will autoconfigure to move the characters? Shutting off auto config is not an option for me. If anyone has seen this problem before or has an answer this would be appreciated.

I have RetroBat on an external drive plugged into my computer and am using the Atgames arcade as my controller. It is compatible with XInput. All buttons work perfectly it is just the joystick that won't work unless I go into RetroArch while my game is loaded and set up my joystick there. Then it will work. But once I exit the game it autoconfigs and the joystick will not work again.

I am using the Virtualman Image of RetroBat 5.0.

We don't give support to the VMan build, as they have done a lot of changes that isn't in line with Retrobat way.
First, try with the Retrobat official version, and told us what the result
