Controller issue

I have a different problem with the Xbox 360 controller. Despite the fact that it works almost perfectly, the controller gives problems while inside the emulation station selection menu.The main problem is that some buttons such as the Y or the vertical axis down the left joystick aren't working. Once I enter a game it works correctly but in the selection menu it gives problems. Any ideas?

Delete es_input.cfg in retrobat\emulationstation\.emulationstation folder, and try again.
