Hello Bobby, and welcome here.
Your problem is well known, specially from us because it's not a problem : it's Retrobat behaviour
All have to be setup directly from Retrobat, that will inject inputs directly to EmulationStation to Retroarch.
If you want a special setup (but this should happen only for particuliar case), you have to disable controller autoconfiguration (per systems, or globally).
If you got a special need, or a reason to do so, don't hesitate to told us
